In this view the chain is shown initially as "Backbone". The Hydrogen bonds between backbone groups are shown as dotted lines. The red half is connected to an oxygen, while the blue half is connected to a nitrogen. Jmol is rather accurate in identifying H-bonds in secondary structure. After 10 seconds, the full wireframe is shown, and the H-bonds can be seen more accurately.

In the next section we will focus on H-bonding within the elements of secondary structure. To focus on a particular H-bond try zooming and moving the image. Clicking on an atom will identify the atom and residue.
